I've tested several abilities and bone charm ability stacking doesn't work at all. Rune crafting is for run #1 and #2. Not to my knowledge, but New Game+ essentially provides this. This guide will show players how they can use Bonecharms to craft the perfect character for their play style in Dishonored 2. At the end of mission 3 you will obtain it actually. Notes on New Game+: Your learned bonecharm traits (destroy bonecharms with the bonecharm crafting perk to learn traits), runes used to unlock perks, and blueprints all carry over. Bonecharm Crafting is also a really good investment, eventually you can craft bone charms that are 4x more effective than the ones you find laying around.
